About Universal PBM Resource for Oligonucleotide Binding Evaluation

UniPROBE (Universal PBM Resource for Oligonucleotide Binding Evaluation) is a web-based database hosting protein-binding microarray (PBM) data on the in vitro DNA binding specificities of proteins. It supports searching data by protein, domain, species, or publication, and provides access to k-mer preference data, position weight matrices (PWMs), and graphical sequence logo representations of binding sites. As of the latest available information, the database contains data for 726 nonredundant proteins and complexes from a range of organisms including Vibrio harveyi, Plasmodium falciparum, Saccharomyces cerevisiae, Caenorhabditis elegans, mouse, and human. As of September 2021, several web tools (including motif similarity assessment and putative binding site location) were non-functional, but full dataset downloads remained available, and the resource is unfunded.

Key features

  • Search PBM data by protein, domain, species, or publication
  • Access k-mer DNA binding preference data for proteins
  • View position weight matrix (PWM) representations of k-mer data
  • View graphical sequence logo representations of k-mer data
  • Deposit new PBM data via a public staging area and pipeline
  • Download full PBM dataset files for offline use
Best for: Researchers studying protein-DNA interactions who need in vitro binding specificity data for DNA-binding proteins across diverse species.
Good for
  • Centralized open access to PBM data for 726 nonredundant proteins and complexes
  • Covers DNA binding specificity data for diverse prokaryotic and eukaryotic organisms
  • Allows full dataset downloads even when associated web tools are non-functional
Watch out for
  • As of 2021, multiple core web tools are non-functional
  • The resource is currently unfunded with limited ongoing development capacity
  • No public open source repository or code access is available
